It seems to depend on whether default Mac OS Java is installed or not (running /usr/bin/java will get same message and popup). Now there have been 2 Java 7 updates from Oracle since Apple's last update to 6. I already tried reinstalling and deleting everything.

I hope this issue only happened in my mac. It may be possible to create a link to that in /Library/Java/JavaVirtualMachines/, but I have not tested this, and probably wouldn't recommend it.
